I am getting a code 1001 flashing on display and unable to program and run. I removed the drive cap, piston and stack assy. and they seem to look okay. The drive cap main gear was bottomed out and jammed. After freeing the gear and hooking everything back up, it is the same problem the gear bottoms out and stalls everything. The user display buttons are not responding except the flashing code 1001. I would really appreciate if you can assist me trouble shoot this problem.

Error 1001 means the control board is unable to recognize the start of regeneration process, meaning the optical eye ( sensor ) is not able to read correctly the position or where the valve parts are in the process of moving to the correct position.
The circuit is looking for a signal from the optical sensor, and it is not "seeing" or "getting" that signal.
And because of this the control board will "time out" and display the Error Code 1001

* What we've seen as possible causes:
10% chance the problem is the Board ( since optical sensors are part of the board ).
25% chance it's the motor 
50% chance it's something blocking the reflective "tape" on the Gears in the Drive Assembly ( examine and clean if necessary.. could be dirt or "bugs" got in there ).
Try taking the 3 reduction gears out and wiping them off with a rag, only 1 gear is read by the eye.
If the foil is damaged on it just move them around so the eye is reading a good one

15% chance you just did not have the board "snapped" into place properly.

Error 1003 means the motor ran too long and timed out trying to reach the next cycle position. This could be similar issues as cause the Error 1001, or it could be motor not running at all. Check wiring, check to see if motor running or humming. And if you recently rebuilt the Valve ( replaced Stacker or Pistons ), you should Double Check your installation of the new parts, as something might be "binding" or not "seated" correctly.

I would try taking the 3 reduction gears out and wiping them off with a rag, only 1 gear is read by the eye.
If the foil is damaged on it just move them around so the eye is reading a good one and make sure the board and cage is locked in correctly.
If that does not fix it, the board may need to be replaced.

NOTE: Proper way to "RESET" the Clack control board is:
It has to be from the powered up state and unplugged from the board, not the wall.
Only for about 10 seconds, and plug back in, then every thing on the board will light up, that is a reset.
And if your board has a battery, leave the backup battery in the board when resetting.

E2, Err -102, Err -1002
Per Manual page 43, This error typically means you have something "binding" your Piston in the Stacker Assembly.



And the part you need to Examine, and likely need to replace is the Stacker Assembly,
